Have you considered using FLAC instead?

I don't think the conversion will cost you anything but time.  Even if 
you create bigger files the new FLAC files won't be /that/ much bigger, 
and you shouldn't lose any metadata.

I imagine you could make a script (or ask for someone to help you make 
one) that will convert one file and then use the find command to run 
that script on all of your Monkey's Audio files.
